Abstract Considering the difference between funding source and performing sector,this paper proposed a theoretical framework of “source-perform”.With the parallel structure DEA model it calculated the output efficiency of different performing sectors in the USA and China,and analyzed and discussed the causes for the differences in output efficiencies.Results show that:the output efficiency of different performing sectors in the two sampling countries differs significantly;the differences in their roles in the national innovation system are the major factors that results in the difference in output efficiency
